Just dismiss anything after X-O Manowar #68, from the crossover with Iron Man to U2K #3, as comics printed in the VALIANT Universe by Acclaim and Marvel.
Harbinger had already established that Marvel existed as a comic book publisher in the VALIANT Universe.
Part two of the crossover with Iron Man was published by Marvel, so just say that the same happened in the VU.
Acclaim, a comic book publisher who makes comics based on the real-world heroes of the VALIANT Universe, published one chapter and Marvel published the other.
After that Acclaim published VH 2 comics (say that Acclaim wanted to cash in on the existance of real-world heroes but didn't want to be sued by the Harbinger Foundation, Orb, Omen, Jack Boniface, or any of the other corporations and individuals for copyright infrigement, or pay them royalties, so they created their own characters based on the real-world heroes of the VALIANT Universe)
Win-win.
VALIANT fans get to keep the original VU, with the world outside your window aspect intact, and VH 2 get to keep their comics. One just doesn't affect the other.
Publish U2K #6 with an epilogue that shows Faith reading it at the comic book store she works at or something.
